Black nadir AFTER its been edited away?

I've converted my equirectangular image to cubic, edited out the black nadir, then assembled my qtvr. The qtvr looks great when I do not compress it. However, when I try to make a smaller pixel version, the black nadir reappears in the final movie. Can I fix this somehow, perhaps renaming files or deleting something in a temp folder somewhere? Thanks.

What is your exact workflow?

Try to save the project, close Pano2QTVR and open it again. After that the software should use the current version.

The problem is that the AlphaChannel in Photoshop still is there, you need to remove it.
