orientation of cube map

Is there a way for me to change where Pano2QTVR creates the breaks in the equilateral image to make the cube map?
I am trying to replace individual tiles in a cubemap that was created from the same position at a different time but the tiles have different orientations since they were made from different equilateral images. the original cube map has the centroid of each tile in a cardinal direction (N, E, S, W) is there a way to recreate that in Pano2QTVR?

Convert the cubes faces into equirectangular projection. Bring into Photoshop and use Filter>Other>Offset with the horizontal wrap box checked (Using layers with transparency will make alignment easy)
When you have them positioned correctly you can re-import to Pano2QTVR and publish.
