Your panos need to have gps data, so that Pano2VR knows where they are relative to each other - to set the hotspots right.
So place your panos on the tour map first (or enter gps coordinates in the userdata view), then automatic linking should work...

In the properties pane, under 'Input Image' you find the 'Convert Input' button.
Use the same type as the original input image (for instance Equirectangular), the converted image will have the gps data.
