One thing you could try (if you haven't already) is declaring the full URL path to each Flash file.
I have all my hotspots set up that way and it works, without any area hotspot workarounds or whatever.

Hi Mark,
Remove the overlap from the image before opening it in Pano2VR.
For a seamless VR, QTVR or Flash, images should show exactly 360 degrees, nothing more, nothing less.

Place the text at the bottom of the tree in the skin editor, or at least below the elements you want it to cover.

I think you describe more or less what I did to make the example in the link (http://tinyurl.com/schiermonnikoog-small).
It would be great if Thomas could add skin masks (if at all possible), partially hiding elements can be very useful I think.
